For quite a few common formats, there is an option to choose the encoder to use, so if for example ffmpeg doesn’t quite produce the results you’re looking for, you can switch to, say, mencoder.

It’s awesome. In the past, I’ve done countless benchmarks and tests with x264 and video algorithms on top of Avisynth.

It may not be the most actively developed thing ever, but it does a perfect job, and it’s free.

In addition, if you’re running intel video adaptors, and windows 7 or vista, there’s a really good built in h264 codec which you can use with MPC – I used the set up guide here http://imouto.my/watching-h264-videos-using-dxva-clearvideo-version/ to set it up
